I don't actually know why. I think it is because of the way England has treated them in the past (as they did with the Welsh and Irish). But I can't seem to find a straight answer when I look on the internet, all I see is Scottish people saying "Scottish don't hate English, English hate Scottish" and English people mentioning history.
Also, there are a lot of English people who return that hate. The root of the hate is history, but I think a lot just hate just for the sake of hating.
And I think those who express hate are in the minority, but seem to stand out more than the majority that don't think that. Nearly all Scottish people that I've actually met aren't like that (and my mother's side of the family is Scottish, they're not like that).
Infact, due to living in England, I've actually met more anti-Scottish Englishmen than anti-English Scots. But again, I've not met many and I think most of that is just using an excuse to hate someone.
Uhh...yeah...back on topic I think.
