This is a simple bug that occurs when crew members teleport to interiors or different worlds with the vehicle. If the vehicle respawns when it's still inside the interior or virtual world, it will be invisible in the main world back at its spawn point. Just ask a crew member to respawn the vehicle and it should reset back to normal.
