Prototype is equivelant to hulk games in terms of gameplay catering to those who enjoy over the top action.
Infamous is more in line with Batman/Spiderman games and has a greater emphasize in story.
In the end its more up to personal preference
I've seen vids of prototype and while it looks awesome I love infamous for its animation (simply amazing), attention to detail to the city (not just box buildings), and its moral system (although not amazing its still something I like to have, mixes game up).
